Looking for a Nation / Civilization plugin which allows you to join a nation and progress within it. Which has some kind of war system implemented to fight other nations. Any plugin recommendations.

I'm gonna be blunt and just scream "FACTIONS!" at you, but I'm not too sure what you're looking for with the vague description you offered. And when you ask for a "Nation/Civilization" plugin I start thinking about, once again, claimed faction land within the factions plugin. Perhaps, you could try MCMMO to immerse the experience?
Another great alternative to what I've assumed is the Clans plugin, very similar to factions.

But if you're looking for some deep down-gamemodes I recommend War. Mini-game oriented plugin. https://www.spigotmc.org/resources/war.11413/ Other than that, man, I'm not too aware of what you need or want.

EDIT: And if the above plugins are what you are looking for, then I assume you'd want some sort of economy for the "factions." Vault, Essentials, and an Auction House is always a good starting point for stuff like that. Player-base economies rock!
